No, actually, he didn't. He just vanished into thin air after the first season.

Actually, I sent an email to Phil Farrand (writer of the Nitpicker Guides) asking him about thus and he said that Carrey is still in Engineering, it's just that he's always on the other side of the warp core from the camera. :-)
